I accidentally clicked the "unsubscribe from notifications" link at the bottom of my email. It cleared all of my subscribed topics, which I assume is not intended. I would also request a confirmation screen before taking any action from that link.

Notifications are created as a consequence of your subscribed topics. Maybe the wording is unclear ("To unsubscribe from all notifications, click the following link")? I added this link as a convenience for those who simply don't want any emails from this site and want a one-click "opt out" option.

Hi Dan, we have a selection of items we can choose to get notifications or emails about. I would expect that link to uncheck the email box from those options.

We also have a list of subscribed topics, all of the threads we have replied to or manually selected to follow. I wouldn't expect to lose all of those when I elect to opt out of emails. I'll paste a picture below.

That makes sense. I've updated the behavior as you suggested, i.e., it will clear the EMAIL checkboxes in the Edit notification options. I've also changed the wording to "To unsubscribe from all email notifications, click the following link"; if you have notifications that are for the board only, they will remain.
