I suppose the difference is in the height of the water path, probably requiring more pressure to get the water up and out, thus higher temperature

I think your instincts are good, you want a certain bed depth to prevent channeling and underextrated flavors. This source says 1 - 2" is good. To much depth can lead to longer contact time and overextracted flavors. {link}

It's been a while since I came back to reply here because I've been trying different things and just generally busy. But what you said intrigued me, why are 12 cup moka pots different? Are they not just the same proportions of the smaller ones but bigger?

Assuming your machine hasn't failed or made a mess of things, I think you answered your own question. Different brewers and different doses (or fill levels) will produce different coffee. Use however much you want, 1 gram of coffee per 17 grams of water is typical starting point
